If you go the Pacifist route you'll have to reinstall System Prefs in its entirety; you should be able to navigate through the Pacifist hierarchy and find it, or you can search for it. (You can't drag & drop with Pacifist, so select "Install".)

Edit: I don't think it will change any of your prefs.

The 10.6.8 Combo shouldn't affect any apps other than by re-updating pre-installed Apple apps, and reinstalling it is a standard troubleshooting technique.
