I notice that Safari 6.0 no longer has the option. Apparently it's always on now.
I wasn't sure whether you were talking about the option to disable/enable javascript or block popup windows but in Safari 6 you will find both options in Safari > Preferences > Security.
If we knew what it was we were doing, it wouldn't be called research, would it?
