I just downloaded Onyx for Mavericks. Now all saved icons in Candybar and another folder on my computer are wiped out.
What should I uncheck in running Onyx for this not to happen again?

Well, the icons showed back up in Candybar and in my alternate Icon folder. don't know whether Onyx caused this or downloading Mavericks did it.

I don't currently have OnyX installed, so I can't pin down a specific command for you to avoid including in your running of OnyX, but I imagine it's a cache issue.
I believe icons are cached in an invisible System file (in my case, /private/var/folders/pn/vmrvsp8s2mxdnnzvs9wc7rkr0000gn/C/com.apple.dock.iconcache) to facilitate quicker loading. Since once of the things OnyX does is clean various caches, both System and user, I suspect the disappearance of your custom icons was due to OnyX's deletion of that cache file. The file regenerates, but it takes awhile (which is the reason caches exist in the first place—to speed up the loading of various frequently-used items).
Just out of curiosity, was there a specific reason you ran OnyX? Despite many folks' attraction to the idea of "purging" things on their computers that "build up over time," there's really no reason to clean caches unless there's a specific issue you're trying to address.
I ran Onyx because I installed Mavericks, and it was suggested in different places that Onxy be run after something is downloaded so things work better. Maybe that's not true.

As a side note, it's probably a good idea to differentiate between OnyX and Onyx. OnyX is a Mac utility application; Onyx is a Mac sex game.

I'm still having problems with icons being removed, only this time from from the Dock after running Onyx. You are probably right about the cache issue. When I delete caches under the "develop" section on my toolbar, it doesn't delete my Dock icons though.
Onyx deletes different caches, but I can't tell what's what so I can differentiate and not have it delete my Dock icons. Not that savvy about that stuff.
I know you don't use OnyX. I guess I'm hoping someone who does can give me a clue.

One of the caches that can be cleaned, and it is checked as the default option in OnyX, is Cleaning>User>Dock Icons. So it does make sense that you would lose some.
Just uncheck this option if it is too annoying for you.
